Honestly, I think your best bet is EWR (Newark), which is technically NJ but considered an NYC airport. For one, it's much more organized and less chaotic. Two, the train stops at the airport and goes directly to Penn Station in the heart of manhattan. It gets you there in about 25 minutes, no transfers, and is $13.
